Kiwibank says yesterday's glitch was a result of maintenance work on its systems.
The problem meant payments were processed later than usual, and phone and internet banking was intermittent and not fully operational until 5 o'clock this morning.
Spokesman Bruce Thompson says a change as part of work to speed up the bank's central systems storage caused "an overload of requests to Kiwibank's core systems, which had a severe impact on payments processing and customer channels".
The systems have since been coping well with higher than normal traffic levels.
Mr Thompson says when payment processing resumed, incoming payments were processed before outgoing ones such as mortgage and loan payments, to avoid problems with customers' automatic payments not going through.
Kiwibank says its phone and internet banking services are back up and running after an outage yesterday.
Spokesman Bruce Thompson says there was also a delay in processing transactions, such as wages, salaries and benefits.
These were meant to start being processed early in the evening, but didn't happen until much later.
However, he says the transactions were all completed by 5am.
Phone and internet banking failed between 3.45pm and 4.30pm yesterday, and again after 6.30pm, but this also has been fixed.
"The people who were most affected were people with modern technology who have got used to accessing their accounts using the internet."
Mr Thompson says technicians are closely monitoring Kiwibank's systems to ensure they remain operational.
